Session Variables not working across subdomains?

The problem lies in using Suhosin's suhosin.session.cryptdocroot option if the session encryption key is based on the DocRoot it causes the problem.
This appears to set a session cookie's document root based on the folder the corresponding subdomain is in. Two subdomains based on two different folders (which is not unusual) will lead to the creation of cookie records in two DIFFERENT folders by Suhosin, meaning that neither sub-domain will be able to see the cookie values set by the other subdomain.
Add the following to the end of php.ini:

suhosin.session.cryptdocroot=Off
suhosin.cookie.cryptdocroot=Off
